I just got my second 540 installed on Sunday. The installer had some problems, After hour support on Sunday was excellent.
On the way back home, I programmed a simple fltplan direct more or less. I did not see that on the second unit.
Could it be because the second unit did not have updates installed yet?

Could be.   There are three reasons why the units would not synch flight plans between the two units:

1.  The configuration in Maintenance Mode was not properly set up such that each unit selects "CrossSync" on RS232 Channel 3.    Was any data being shared between the units?

2.  The software on both units are different in the last digit.  For example, 10.0.2.0 can share flight plans with 10.0.3.0 but would not with 10.0.3.1.   If the last digit is the same, this is not the problem.  And for clarity, we have not released any software for the IFD540 whose last digit is not a .0.

3.  The Nav data cycles loaded on the two IFDs is not the same cycle.   If that were the case, the units would wake up in a database status page and indicate the mismatched databases in yellow text.

If #1 or #3 wasn't clearly your issue, you can send us your datalogs (see page 6-32 of the pilot guide) and we can determine the reason within a few minutes.
