The IFD540 can also accept 429 altitude data.

If an AXP340 is installed you can use the altitude output from pin 6.

Your encoder only has a gray code (parallel) output.  The IFD-540 can accept either RS-232 serial or gray code (parallel) input, so your encoder will work with the IFD-540.  I suspect the Skytrax 100 requires a RS-232 signal which your encoder doesn't have.

I having a Skytrax 100 installed, and the avionics shop reports that 

The current encoder installed in the aircraft is not compatible with the Skytrax Serial Altitude input needed so we will need to replace the existing encoder with a unit that is capable of outputting serial altitude data.
